They have now released the results for municipalities from the 2007 Community Survey. You can find 2007 population estimates for all municipalities in South Africa by clicking here (pdf-file, 3024KB). A general presentation of the survey is found here.
This is the official authority that determinates the administrative boundaries of South African municipalities. You can find a lot of useful information and statistics, maps and other information here, down to ward level.
